It might have to do with planetary alignments. With every eclipse, the planets are aligned differently. Maybe the eclipse that blocked the powers had a certain planetary alignment that is very rare, but otherwise all the other eclipses manifest the powers.

Yes, but in series three doesnt it stop their powers again? Because Claire got shot and died, but the eclipse stopped and she lived.
