Remember in Villains thats when the orders were to get Sylar to prove his ability
maybe theey planned it together

That episode was set after his "death" though.

Sylar had Induced Radioactivity (or whatever Ted's power is called) by that time; hence the blast didn't kill him. He never got Claire until the day of the ceremony, when he revealed 'Nathan' was actually him. perhaps he was saved by Candice, and killed her just like in the V2 storyline, but the exact events were different following the destruction of NY.

My question is, why did Nathan list to Hiro? He hadn't listend to Claire or Peter, but the only thing different between the two time-lines is Hiro calling him a villain (since that Hiro knew of the explosion-- we know Future Hiro didn't, otherwise he would remember that he would meet his past-self). Yet in the new time line, Nathan saves the day.

Claire guilt-tripped him into it I think, she said something like "How can you live with yourself if you let this happen?" before she jumped through the window, and he hinted it was due to her.

Just a device to help viewers distinguish between them. It'd be too confusing otherwise.

But that's what I mean, that must already have happened in Future Hiro's timeline, since Claire was still alive: presumably she went through the exact same events with Nathan, only for him to still let the city explode...

Of course, there's an even bigger issue: Future Hiro DID NOT KNOW that Claire was still alive in his time-line. He had traced everything back, and come to the conclusion that Sylar survived because he had regeneration. However, if Claire was still alive (as is proven in one of the future episodes (is it S2, when Hiro goes to the future, or S1? The bit where Peter and Sylar fight with IR, in the future, and Peter says something like 'My Brother can't walk through walls'), Sylar wouldn't have gotten that Power. That Future Hiro didn't know this, means he was never there/never interacted with Peter, otherwise he (like 'Our' Hiro) would know Claire was alive...

So that's basically a long-winded way to say: Future Hiro went back to tell Peter to save Claire, but that hadn't happened in Future Hiro's past... So who saved Claire from Sylar at Homecoming in that Timeline?

Claire wasn't alive in the first timeline. She was in the 5YG timeline, but because it had been f-Hiro who changed things he didn't realise anything had changed (Hiro knew Claire'd survived after Homecoming). Maybe Claire had to go into hiding immediately, from the company, so she never traced down her family?

That'd make sense I guess

Now if only S3 had kept that kind of logic: Future Peter KNEW the changed world when he took Peter there (i.e., he knew the 'Exposed' world, despite coming from the 'Hunted' world)

Yep. Plot hole Or maybe he returned to that world, noticed it was different, and found out what had happened?

He seemed to know instantly (of course, he had met Matt, so maybe he could have read people's minds, and understood-- but I still think he was way too calm about it: if your whole world has changed, would you be that calm? )

Now something I seriously don't get, despite understanding the theatrical aspect: why bring back Adam to kill him in a few minutes, in a rubbish death?

To bring back Arthur? That's all I can think of.
